I'm eyeing a trip for somewhere next year. However the visa free thing is only till dec this year.
The previous visa rules would either require you to fly in or get a visa at embassy. Flying in is wayyyy more expensive so not really viable. I will wait with flight bookings till I know what the rules will be. So if anyone sees anything for it lmk.

For the middle of nowhere, getting back on a shared shared taxi will be quite challenging the larger your group is. It's reasonable for one person, not so much for 2-3. The cars are either totally full with passengers, not looking to make money today, or they have perhaps only one free seat (and a big backpack complicates that).
That being said, you have the options of the Suusamyr valley closer to Bishkek, Toktogul reservoir in the middle, and Arslanbob closer to Osh. Three very different natural environments. I like them all, but I have broad tastes.

Is there a good place to break the journey, where getting back on a shared taxi or transport wouldn't be too challenging? We're looking for a place with good hiking options, ideally day tripping or yurt to yurt hikes of a few days, as we'd like not to carry tents and mats.

I crossed the Gabd/Reemdan border on the 4th December 2024 with an Australian passport. I took the green line train (24h trip) from Islamabad to Karachi; stayed 2 nights in Karachi and then took an overnight bus to the border (11h trip), so all up you could do this border crossing in 2 days from Islamabad to the border with no military escorts or hassles (at least as of December 2024). I had several spare copies of my passport and Pakistan visas printed for the transit, though only needed 1.

I would suggest maybe taking a train through Ferghana Valley and go up from Osh to the Pamir Alay, Sary Mogol is nice, then down and spend some time in Arslanbob, maybe visit Song Kul after that if there's still time. Those are 3 places with great options for smaller hikes and time in nature without too much exertion or camping.
Almaty's also interesting to visit but with 9 days you're cutting it short.
