I was accepted to a Master's program in Bioinformatics and I'm now questioning if going is the smart move. For context, I currently work in biotech in the California and make ~$89k with just my BS (in biology). Seeing the job market right now and job prospects (or lack thereof) for applicants with a MS has me second-guessing. A lot of open roles are the same title I currently have and the pay is about the same (with a handful of opportunities in the 6 figures). I have two population cohorts of gene expression data. I intend to use one for discovery and other for replication. While generating the initial nominal p value should be done using all genes of interest for both cohorts, for replication I think I read somewhere it makes sense to subset to significant genes in the replication and then do the multiple testing correction. I’ve been having trouble figuring out which programs will actually teach me how to find mutations, analyze DEGs, and perform statistical analyses. I’ve had 2 courses o far but it’s been aligning sequences by hand and using public databases to look things up. I’m more interested in the computational genetics. I already have a solid background in biology and lab techniques. Has anyone tried UConn’s Genomic Data Analysis certificate program or any other certificate program? Kallisto to DESeq2

Hi I am new to bulk RNA seq analysis and used kallisto which generated a abundance.tsv file where my file kind of looks like this has 4 columns with certain values of est counts and tpm in decimals. Also, when trying to use tximport my counts are also decimals. Is this wrong? I am somehow getting a file using DESeqDataSetFromTximport. But I cant seem to filter genes with less than 10 tpm because when i try to do that and use DESeqDataSetFromMatrix it says that the counts data is not an integer. Hi! I started my bioinformatics bachelor when I was only 17 and loved it, the coding, the biology and the statistics. Then covid came and I hit rock bottom and eventually quit studying. I had a forced gap year and then made the wrong decision to go back to college as a computer science major. I study at a university of applied sciences, which in my country is more practical based and does not grant access to a research master immediately. I am almost certain I remember reading somewhere about a problem in human trait genomics to do with residual population structure which the author called the "chopsticks paradox" or something of that nature. It was referring to how correlations between genetic variants and certain phenotypes may reflect environmental causes of the phenotype associated with genetic variants which are common in a population which happen to live in that environment rather than an actual causal link between the genetic variants and the phenotype. Hey all! Masters student here. This coming semester I have to take a structural bioinformatics course. I see in the syllabus that we will be using Chimerax software. I spoke to a previous student who told me that the course is incredibly hard because the professor barely explains concepts so she had to learn it all herself and that she wouldn’t have gotten through it if another member of our lab didn’t already have experience in this program. I’m a bioinformatician in a core facility for a university in the US. I was told that I cannot be listed as an author in manuscripts where I did the data analyses because the labs paid money for me to perform them. This doesn’t make sense to me because the authors of these manuscripts receive money as well to do their work, even if they’re PhD students. I was also told my name cannot even be listed in the acknowledgment sections, only the name of my core. Acknowledging my core isn’t even required, it’s up to the discretion of the the labs.
